Someone tries to play chalice, his opponent stifles it as it comes into play. Does it come into play with 0 counters, and counters everything with a cc of 0?

Rules Text (Oracle): Chalice of the Void comes into play with X charge counters on it.
Whenever a player plays a spell with converted mana cost equal to the number of charge counters on Chalice of the Void, counter that spell.

The addition of counters isn't a trigger. If it said "When Chalice of the void comes into play, put X counters on it" then you'd be able to stifle it.

Chalice of the Void comes into play with X charge counters on it.
Whenever a player plays a spell with converted mana cost equal to the number of charge counters on Chalice of the Void, counter that spell.

According to the Oracle wording, Chalice of the Void only has one triggered ability that triggers whenever a player plays a spell. So, for the question you mean to ask, "no, you cannot counter Chalice coming into play with counters on it with stifle/trickbind/etc since there is no trigger to counter"
