Storm Combo, Ichorid, probably Merfolk. Really any fast deck that can disrupt their plan has a strong matchup against them.
It's a fantastic deck, though, and very underrated.

I'm no expert on Tempo Thresh's matchups, but it's hard to go wrong with Threshold.

There really aren't good replacements for Sea Drake. Esperzoa is probably the best one, but you have to build around it. I think scrumdogg has a good Esperzoa list. Check the Faerie Stompy thread....
