So basically, it's a generic UW fish build, but I added the enlightened tutor and the countertop engine to it. It seems to have been playing pretty well. My worst matchups are Dredge, Burn, Goblins (depending on build), 43 Land, and certain combo decks.
Anyway, if you can find any suggestions to work perfect this, or just stuff to try out, it would be appreciated.
I've been playing a UW Fish with Counter/Top as well but my list differs greatly from yours:
// Lands
4 [ON] Flooded Strand
3 [ON] Polluted Delta
4 [TE] Wasteland
4 [B] Tundra
1 [DIS] Hallowed Fountain
2 [B] Island (2)
// Creatures
1 [CHK] Isamaru, Hound of Konda
4 [PS] Meddling Mage
3 [CS] Jotun Grunt
4 [B] Savannah Lions
// Spells
4 [AL] Force of Will
4 [NE] Daze
3 [SC] Stifle
3 [B] Counterspell
4 [IA] Brainstorm
3 [LRW] Ponder
3 [DIS] Spell Snare
3 [B] Swords to Plowshares
1 [CHK] Sensei's Divining Top
2 [CS] Counterbalance
// Sideboard
SB: 4 [B] Disenchant
SB: 4 [TE] Propaganda
SB: 4 [SOK] Pithing Needle
SB: 3 [DK] Tormod's Crypt
I have not won any tournaments with this list but we believe it to be because the meta is not favorable and the matchups and pilot are poor =(
I would appreciate any input on the deck though as I like to play it but do not believe it to be an optimal list. Dredge is one of my best matchups due to the Jotun Grunt. Goblins is about 50/50 and Threshnought is about 60/40 thresh favored.
I have also run Flying Men in place of the Savannah Lions and Ninja of the Deep Hours in place of Meddling Mage. Both creature setups seem to have their pros and cons but nothing that really stands out. The Ninjas are usually only hitting once or twice for their draw but they are a good way to keep the Grunts ponding away.

Better, but still a bit sub-optimal. A few questions:
1) Why play Savanah Lions? Even with Jitte and other equipment, he's still just worse than Isamaru, even with the lack of Legendary status. That one point of toughness is huge in a good few matches (namely Sligh and Goblins, where that point of toughness means he doesn't die insantly to Fanatic and can actually block and attack where there are things on the other side of the board). Since they're expendable anyway, Isamaru's Legendary "drawback" is of no concern, and if you have an Isamaru that isn't going to die any time soon, you're most likely about to win the game.
2) Why play Mishra's Factories/ other man lands? I really don't see any point in this, as you don't play sweepers, no Standstill, and don't really have the mana to tie up in activating it. With only two it's never going to be bigger than Isamaru (which already needs a replacement, as it's the weakest card still in the deck by a large margin), so it's basicly useless outside of making mana. If you want colorless mana, play Wasteland instead *sarcasm*.
3) Mother of Runes is always a four-of. Always. Cross-Post from The Unstoppble Dreadnought thread:
Look at the sig. Srsly, Mother of Runes is one of the best (if not the absolute best) white creature printed. It's a wall that helps you stabilize against agro (or just buys time until you get an active Dreadnought), it's a mini-Counterbalance against removal, it's reach (although with trample that's not as relevant, but look through the Goblins thread and see where people are still keeping Fanatic because of the times where they're one damage short of the win), it's just obscenely strong and multi-facated, and to say it's weak is wrong.
4) Is there any reason to not play black? It gives you strong disruption (Thoughtseize), strong Goblin/ Tribal/ Decree Landstill hate (Engineered Plague), a strong CA Engine (Dark Confidant), and a strong and relevantly timed finisher (Tombstalker), which are all things that UW lists lack.
