I have Progenitus in play as my only creature, my opponent has Magus of Abyss. Does Progenitus live because the effect originates from Magus, or die because its a player-based effect?

The Magus ability targets at the beginning of the upkeep. Progenitis has protection from everything, thus it cannot be targetted by anything, enchanted, equipped, damaged, etc.
Add Magus of the Abyss to the list of things that cannot deal with Progenitis.

702.14i. (http://yawgatog.com/resources/magic-rules/#R702.14i.) "Protection from everything" is a variant of the protection ability. A permanent with protection from everything has protection from each object regardless of that object's characteristic values. Such a permanent can't be targeted by spells or abilities, enchanted by Auras, equipped by Equipment, fortified by Fortifications, or blocked by creatures, and all damage that would be dealt to it is prevented.
