I have a Myojin on top of the graveyard and I play the shapeshifter. Does it get an divinity counter?

If the top card in your graveyard is a creature at the time this card comes into play, it comes into play with the appropriate characteristics of that card and will trigger any of its own (or others) comes into play abilities as appropriate. It will not apply any "as comes into play" text on the creature card, however.

But Myojin "comes into play with". It's neither a "when" nor a "as". It just comes into play in a different state.

"Enters the battlefield with" is similar to "As" in that context as both signal a replacement effect:

614.1c Effects that read “[This permanent] enters the battlefield with . . . ,” “As [this permanent] enters the battlefield . . . ,” or “[This permanent] enters the battlefield as . . . ” are replacement effects.

Clone and similar cards have replacement effects "enters the battlefield as a copy of..." which means that they are the chosen card before they enter the battlefield. Volrath's Shapeshifter has a static ability that modifies its characteristics while on the battlefield; it will not gain the text of Myojin until after the Shapeshifter is already on the battlefield.

That's weird. According to that logic it shouldn't trigger any 'when enters the battlefield' triggers either.

That's not "logic", that's the rules. Certain things happen at certain times.

"As ~ enters the battlefield" abilities are checked right before a card enters the battlefield, "when ~ enters the battlefield" effects are checked right after. Volrath's Shapeshifter doesn't yet have the text in time for the former, but it does for the latter.

Creature - Shapeshifter
As long as the top card of your graveyard is a creature card, Volrath's Shapeshifter has the full text of that card and has the text "{2}: Discard a card." (Volrath's Shapeshifter has that card's name, mana cost, color, types, abilities, power, and toughness.)

603.6e. Some permanents have text that reads "[This permanent] enters the battlefield with . . . ," "As [this permanent] enters the battlefield . . . ," "[This permanent] enters the battlefield as . . . ," or "[This permanent] enters the battlefield tapped." Such text is a static ability-not a triggered ability-whose effect occurs as part of the event that puts the permanent onto the battlefield.

603.6a. Enters-the-battlefield abilities trigger when a permanent enters the battlefield. These are written, "When [this object] enters the battlefield, . . . " or "Whenever a [type] enters the battlefield, . . ." Each time an event puts one or more permanents onto the battlefield, all permanents on the battlefield (including the newcomers) are checked for any enters-the-battlefield triggers that match the event.
