So I have a question that is kind of useless, but I just want a ruling. Can you sacrifice a Progenitus to Natural Order and fetch the sacrificed Progenitus?

Yes. Sacrificing a green creature is part of the cost and doesn't target. It works this way:
You announce Natural Order and sacrifice Progenitus. Then Natural Order goes to the stack.
You shuffle Progenitus back into your library. Natural Order is still on the stack, and can be countered now by spells and abilities.
IF Natural Order resolves, you can search then your library for Progenitus.

It's certainly not a useless question, because sometimes Progenitus isn't enough to win. A 10 point swing plus a blocker, on the other hand, will probably win you a few more games than just a 10 power creature attacking.
Dreadnoughts occasionally used to do this kind of attacking. One would swing in, and then a second one would eat the first one to block.

I thought the sacrifice was not part of the cost. it only if NO resolve.

No, sacrificing a green creature is an additional cost on Natural Order. You have to sacrifice a creature even if NO is countered.

So any triggered abilities, that trigger while paying a cost of a spell/ability will resolve before the actual spell/ability? Is the spell in question already on stack at that time (in this case - No is placed on stack since its cost has been payed and Prog ability goes on top of that) or the spell in question is put on stack after everything which triggered while paying its cost resolves (No cost has been payed, Prog ability goes on stack, Prog ability resolves, NO is put on stack)?

Progenitus is a replacement effect, not a trigger. It just happens.
But yes, if it were a trigger, it would go on the stack on top of NO, because State-based actions can't be checked until you're finished putting your spell on the stack.
