My thoughts
Piracy Charm- for killing Lackey and discard your wincon
Wind Zendicorn ???
I'd think that the Thopter Foundry deck would be an ideal setting for this combo along the deck's main combo, so a UWr-shell with some polymorphs and an emrakul thrown in with the factories, maybe something like:
Mana (21):
4x Flooded Strand
4x Mishra's Factory
3x Tundra
3x Scalding Tarn
3x Island
2x Volcanic Island
1x Academy Ruins
1x Plains
The combos (4):
1x Thopter Foundry
1x Polymorph
1x Sword of the Meek
1x Emrakul, the Aeons Torn
Draw & Search (14):
4x Enlightened Tutor
4x Brainstorm
4x Sensei's Divining Top
2x Mystical Tutor
Removal (8):
4x Swords to Plowshares
2x Firespout
2x Engineered Explosives
Disruption (11):
4x Counterbalance
4x Force of Will
3x Spell Pierce
Other (2):
1x Vedalken Shackles
1x Propaganda
Perhaps add in Standstill with the factories.

isn't Proteus Staff strictly better? it also helps a lot with the mana curve of Counterbalance

Well it's definitely not "Strictly" better, but it's debatable if it would be a better fit. I haven't tested the staff, but I've been using Polymorph in a MUC (with white for swords) deck I've made which is somewhat similar to this deck and it's worked damn well. I'm tinkering with a U/W/r landstill-ish list. I'm liking the Thopter Combo version though, as too often I found myself with no creature to destroy with Polymorph with 2x Shackles 4x Mishra's Factory, and the Thopters would help.

Well, Polymorph can get rid of Tombstalkers and Goyfs which is something to keep in mind.

Proteus Staff costs 6U to win the game, so no it isn't strictly better. It's also Stifleable and Krosan Grip-able if you do anything in between casting it and activating it.
Anyway, Counterspell should probably be Spell Pierce, and there should probably be four of them. And if you're going to play Tolaria West and Crucible of Worlds, there should be a Wasteland in the list.

In my opinion Staff is better than Polymorph in 90% of the situations.
1) it is recurrent
2) it can come back with Academy Ruins
the only moment it becomes worse is with pithing Needle
but since we really like to have more WC and back-up plans, I would suggest 3x Proteus Staff and 2-3x Polymorph
this deck surely needs to get the control before the combo.

I kinda like the Thopter idea... or something along that lines. Looks like your idea was to polymorph a factory, or a creature you gain control with shackles, correct? Seems like a token way would be better, I like that Eldrazi card that puts 5 tokens into play, awesome card I just wish they had a similar card that costed something like 4cc for 3.
Acorn Harvest?
Squirrels in Legacy?

I've been thinking Wind Zendikon and Mutavault would also be great in this deck... I kinda like Thopter Foundry too, but I'm not sure if adding the mini-combo and splashing white might not take the deck in a completely different direction (I could see it quickly turning into a Landstill variant once you start splashing white.)
Speaking of splashing, black could provide some very attractive options, such as Duress etc. to increase the protection suite, Innocent Blood as some bomb-ass creature control, and Bitterblossom as a source of board control/ chumps to sacrifice to Polymorph. Not to mention that Lim-Dul's Vault is a sexier way to dig than Impulse. Hell, you could even run Thopter Foundry in a :u::b: build too!
