I'm quite confuse about the 2nd ability "At the beginning of your upkeep, return all cards you own exiled with Bottled Cloister to your hand, then draw a card." with the wording "with". My question is if this ability resolves i will return ONLY cards exiled by bottled cloister not bottled cloister plus exiled cards??

That's correct. The bottled cloister is not returned to your hand. You just return all the cards that you had previously exiled due to bottle cloister's ability.
