My understanding of Green Sun's Zenith is that the shuffle back in is a replacement effect..meaning you can GSZ Dryad Militant and afterwards and the Militant's ability does not remove the GSZ from the game, but I'd like a judges ruling on the matter.

It's actually not a replacement effect, but part of the spell itself.
When a spell resolves, you carry out what the spell directs you to do, then after that, you put the card in your graveyard.
However, before that last step of putting GSZ in the yard, the spell itself directs you to shuffle it into your library.
Anyways, to answer your question, a Dryad Militant's ability will never exile a GSZ that has resolved (you couldn't even have it do so if you wanted it to).

Not quite. Shuffling GSZ into your library is part of the spell. That means when you resolve the spell, you shuffle GSZ into your library as a part of what the card does. The final part of resolving a spell is putting it into it's owners graveyard, which does not happen, since GSZ is already in your library. Dryad Militant's ability is a replacement effect, but since the event it replaces never occurs, it does nothing.
