So here is the situation:

If I remove Dead/Gone to pay for Blazing Shoal, do I get +1/+0, +3/+0, or +4/+0 on the creature?

The relevant section on the comp rule states:

505.5. An effect that asks for a particular characteristic of a split card while it's in a zone other than the stack gets two answers (one for each of the split card's two halves).
Example: Infernal Genesis has an ability that reads, "At the beginning of each player's upkeep, that player puts the top card from his or her library into his or her graveyard. He or she then puts X 1/1 black Minion creature tokens into play, where X is that card's converted mana cost." If the top card of your library is Assault/Battery when this ability resolves, the game sees its converted mana cost as "1 and 4" You get five creature tokens.

I'm assuming this works with the Dead/Gone + Shoal interaction as well, but I would still like to get a confirmation on that. Thanks.

Yea it's X and X for split cards. So like for Counterbalance a flip of Dead//Gone is 1, and 3, so it would counter a cmc 1 and 3 card. Or for Dark Confidant it would flip as 1, and 3, so you would take 4 damage. For Blazing Shoal it would give +X/0 for values 1, and 3 so it would add +4/+0.

Also, split cards are able to get around Isochron Scepter's "2 mana or less" restriction if you imprint a split card with at least one side of cmc<=2.

This part is wrong. You determine what you want X to be, then you pay the cost by discarding a card with cmc X. If you choose X to be 4, you have to discard a card with cmc 4, but Dead // Gone doesn't have cmc 4. It has cmc 1 and 3, so you can't discard it for the shoal,

Split Cards in a nutshell:

Except on the stack, split cards have 2 CMC. Whenever a card asks for Dead//Gone's CMC, it gets an answer of 1 and 3. The way Dark Confidant works is that you lose life for each answer. Shoal you need to make sure the answer lines up with the question (Do you have CMC of X?)

On the stack, the cards CMC is whichever side you played.
