If I have a Coalition Honor Guard:

3W
Creature - Human Flagbearer
P/T: 2/4
Whenever a spell or ability an opponent controls is put onto the stack, if that spell or ability could target a Flagbearer in play but doesn't, that opponent changes one of its targets to a Flagbearer.

If I give Coalition Honor Guard protection from red, does it still receive my opponent's burn spells?

If my opponent uses the regenerate ability from Yavimaya Hollow, does it always target Coalition Honor Guard even though the flagbearer did not take any damage?

No, if it had protection from red, red spells couldn't target it, so they don't.
If my opponent uses the regenerate ability from Yavimaya Hollow, does it always target Coalition Honor Guard even though the flagbearer did not take any damage?Yes, something doesn't have to be on it's way to death for regeneration. It will have a regeneration 'shell' that won't be used until end of turn or its destruction.

Ok. Now, what would happen if I give him protection from red (say Mother of Ruins) while spell is on the stack? Or would I have to wait after the spell resolves and then give CoGuard pro red?

When the spell is played, it would be able to target the flag-man, and the ability would trigger. After the trigger resolves, that spell would target it and it would then fizzle as it tries to resolve when if it had protection.

Spell, or trigger? If you give the flagbearer protection from red with the trigger still on the stack, it will not be targetable and the trigger will not change the spell's target. If you wait for the trigger to resolve and then use Mother of Runes, the creature will be an illegal target for the spell.
