Opponent has just cast his second creature spell in a turn with a vengevine in the graveyard.
Can I activate relic of progenitus while vengevine's ability is on the stack removing it from the game?
Why would you doubt that you can?
Whenever you cast a spell, if it's the second creature spell you cast this turn, you may return Vengevine from your graveyard to the battlefield.

Yep. Since vengevine has a triggered ability, the ability is what is on the stack, not the creature itself. This is what lets graveyard removal get rid of the creature.
Sidenote: Vengevine only triggers on the second creature, so they can't cast another at instant speed to dodge your graveyard removal.
